چکیده

In this paper, we present a framework to simulate biological cellular processes involving a strong topological and geometric structuration. Our framework is based on topology-based geometric modelling. The edge labels of a graph sub-class, the n-dimensional generalized maps, model the neighbouring relations between biological compartments. Thus, membranes become topological objects of the n-dimensional generalized maps representation and can be handled just as compartments. The evolutions of the underlying topology during the simulation are expressed by using graph transformation rules. These rules are conditioned by geometric properties and molecular concentrations bound to the vertices of the graph. A simplified example, inspired by the phenomenon of gap junctions, illustrates how topological and geometric parameters are involved in the simulation of biological cellular processes controlled by the concentrations of molecules in the compartments.

Rule-based transformations for geometric modelling

The context of this paper is the use of formal methods for topology-based geometric modelling. Topology-based geometric modelling deals with objects of various dimensions and shapes. Usually, objects are defined by a graph-based topological data structure and by an embedding that associates each topological element (vertex, edge, face, etc.) with relevant data as their geometric shape (position...

Geometrical Modelling of Muscle Cells Based on Functional Representation of Polygons

A geometrical modelling tool allowing construction of models of living cells and their organelles would facilitate understanding of biological processes at the cellular level. Here we describe a technique of skeletal muscle cells modelling, and a construction of the model based on the theory of implicit surfaces and their binary operations. The geometry of the cell is defined by means of parall...

Target detection Bridge Modelling using Point Cloud Segmentation Obtained from Photogrameric UAV

In recent years, great efforts have been made to generate 3D models of urban structures in photogrammetry and remote sensing. 3D reconstruction of the bridge, as one of the most important urban structures in transportation systems, has been neglected because of its geometric and structural complexity. Due to the UAV technology development in spatial data acquisition, in this study, the point cl...

Analysis of Molecular Interactions Using the Thermophoresis Method and its Applications in Neuroscience and Biological Processes

Introduction: Molecular interactions play an important role in the phenomenon and biological processes. In fact, any cellular biological process ranged from genetic replication to the production of various proteins to the transmission of neurological, hormonal, membrane involves collections of molecular interactions that occur continuously. Interference in each of these processes at every stage...

Topological fingerprints reveal protein-ligand binding mechanism

Protein-ligand binding is a fundamental biological process that is paramount to many other biological processes, such as signal transduction, metabolic pathways, enzyme construction, cell secretion, gene expression, etc. Accurate prediction of protein-ligand binding affinities is vital to rational drug design and the understanding of protein-ligand binding and binding induced function. Existing...
